Colt M1911A1
A Colt M1911A1 is used by General Glenn Talbot (Adrian Pasdar) as his own personal sidearm, first seen in "Love in the Time of Hydra" (S2E14). An M1911A1 is seen in the hands of Robert Gonzales (Edward James Olmos) in "Afterlife" (S2E16). He passes the pistol to May in the episode.
CAA Tactical RONI-SI1
A SIG-Sauer P226 mounted in a CAA Tactical RONI-SI1 is loaded up from S.H.I.E.L.D.'s Playground base near the end of "Shadows" (S2E01). S.H.I.E.L.D. technicians in the Playground use them when Coulson finds out Mack's true allegiance and also some of the in "One Door Closes".
Glock 17
The Glock 17 is seen prominently used by antagonists in the season.
Glock 19
A Glock 19 with a stainless slide is used by Agent Morse in a flashback in "One Door Closes" (S2E15).
FN FNP-45 Tactical
A FN FNP-45 Tactical is used by a Bahraini anti-government militiaman in "Melinda" (S2E17).

SIG-Sauer P226

Walther PPK
The Koenig Brothers (Patton Oswalt) use Walther PPK pistols as their main sidearms. It is likely supposed to be the same Walther that Agent Koenig used in Season 1.

What appears to be a Ruger GP100 is used by a Bahraini anti-government militiaman in a flashback in "Melinda" (S2E17).
Submachine Guns
M1A1 Thompson
In Season 2's premiere "Shadows" (S2E01), Peggy Carter (Hayley Atwell), is seen with an M1A1 Thompson in a flashback to 1945.
M3/M3A1 "Grease Gun"
In Season 2's premiere "Shadows" (S2E01), Jim Morita (Kenneth Choi), one of the "Howling Commandos", uses an M3 / M3A1 "Grease Gun" in a flashback to 1945.
MP40
HYDRA soldiers use the MP40 submachine gun in a 1945 flashback in Season 2's premiere "Shadows" (S2E01).
FN P90
HYDRA tac team assaulters are armed with FN P90s as their main submachine gun in the season.
Heckler & Koch MP5A3
Lance uses a Heckler & Koch MP5A3 with a railed foregrip installed, in addition to a suppressor, taclight and an EOTech sight during an operation in Casablanca, Morocco in "Making Friends and Influencing New People" (S2E03).

Remington 870s are seen throughout "One Door Closes".
Winchester 1897
In Season 2's premiere "Shadows" (S2E01), Timothy "Dum Dum" Dugan (Neal McDonough), one of Captain America's "Howling Commandos" carries his Winchester Model 1897 "Trench" gun in a flashback to 1945.

Colt M16A1 with A2 handguards
Colt M16A1 rifles with A2 handguards are seen with Bahraini Army soldiers throughout "Melinda" (S2E17).
Colt M4A1
The M4A1 is a frequent weapon seen in the series.
Colt Law Enforcement Carbine
Colt Law Enforcement Carbines are seen with Scarlotti's mercenaries posing as fake S.H.I.E.L.D. agents at the start of "A Fractured House" (S2E06).
Daniel Defense DDM4 MK18
A Daniel Defense DDM4 MK18 Carbine was seen assembled by Hunter after the cabin hideout is found by Gonzales' S.H.I.E.L.D. faction in "Afterlife" (S2E16).
IWI Tavor TAR-21
IWI Tavor TAR-21s are used by S.H.I.E.L.D. assaulters under Gonzales' S.H.I.E.L.D. faction, first seen near the end of "One Of Us" (S2E13). These rifles are also seen in the hands of Coulson and Hunter in "Afterlife" (S2E16) while impersonating Gonzales' S.H.I.E.L.D. assaulters. This has later become the standard assault rifles for all S.H.I.E.L.D. assaulters, first seen in "Scars" after Gonzales' faction got absorbed together with Coulson's faction. Most of the pro-Jiaying Inhumans use them throughout "S.O.S., Part 1" (S2E21) and "S.O.S., Part 2" (S2E22).
FN SCAR-H
FN SCAR-Hs are seen in the hands of Gonzales' S.H.I.E.L.D. assaulters, first seen in "Love in the Time of Hydra" (S2E14).
M1 Garand
In Season 2's premiere "Shadows" (S2E01), American soldiers accompanying the "Howling Commandos" carry M1 Garands in a flashback to 1945.
Sniper Rifles
Remington Mk. 13 Mod 5
The Remington Mk. 13 Mod 5 is used by Antoine Triplett and Lance Hunter during a S.H.I.E.L.D. operation to take out Carl Creel in "Heavy is the Head" (S2E02).
Nemesis Arms Vanquish
In "Making Friends and Influencing People" (S2E03), May shows the Nemesis Arms Vanquish to Skye at the Playground. Skye uses the rifle to take out Donnie Gill during an operation in Casablanca, Morocco near the end of the episode.
Machine Guns
Browning M2HB
Browning M2 machine guns are seen mounted on Bahraini Army Humvees throughout "Melinda" (S2E17).
Grenade Launchers
Milkor MGL Mk 1L
A Milkor MGL Mk 1L is used by Hunter in the middle of "Who You Really Are" (S2E12) to take a Kree alien into custody, being loaded with a 40mm electric net grenade.
RM Equipment M203PI
The modified RM Equipment M203PI seen in Season 1 is also used by Skye in Season 2's premiere "Shadows" (S2E01). The prop was originally used in The Amazing Spider-Man (where it was also used to launch Taser-like rounds) and features a cosmetic insert in the muzzle and a short rail attached to the underside of the barrel. It is fitted with an M203 grip, a laser sight on the under-barrel and a Leupold HAMR sight which is mounted the wrong way round.
Sage Control Ordnance Deuce Revolution
A Sage Control Ordnance Deuce Revolution is seen in the hands of a HYDRA assaulter near the end of "The Frenemy of My Enemy" (S2E18) when a flash round is used to stun Deathlok and Cal.
I.C.E.R. Weapons
I.C.E.R. Pistol
The I.C.E.R. Pistol continues to be used by the agents of S.H.I.E.L.D. in Season 2 whenever a non-lethal option is required. These props were originally the "Tranq Guns" from seasons 3, 4 and 5 of Chuck and are built from Baby WE Hi-Capa 3.8 (Type 8) airsoft pistols.
Other
M18 smoke grenade
An M18 smoke grenade is used to provide smoke cover in "Shadows" (S2E01).
SUV Anti-Sentry machine guns
The SUV anti-sentry guns are used in the Lexus SUV used by Hunter near the end of "Aftershocks" (S2E11).
Last Stand
In "One Door Closes" (S2E15), SHIELD agents Hartley, Morse, and Mackenzie open fire with their weapons in one last stand against HYDRA.
Battle Rifle Trap
Ward prepares a Battle Rifle Trap for Hunter near the end of "S.O.S., Part 1" (S2E21).
Automated Battering Ram
The automated battering ram first seen in Captain America: The Winter Soldier is used by Gonzales' men in "Afterlife" (S2E16).
