The Flintlock Pistol is seen in "Peacekeeper".

The Glock 17 pistol is seen as a frequently used weapon in the season.
Heckler & Koch P2000 SK
The Heckler & Koch P2000 SK with the LEM (Law-Enforcement Modification) trigger system is seen as the sidearm of Special Agent Nick Torres (Wilmer Valderrama) in the season. It's also seen with a civilian shooter in "Peacekeeper".
Heckler & Koch USP Compact
The Heckler & Koch USP Compact is seen with Special Agent Nick Torres (Wilmer Valderrama) in "All Hands" rather than his usual H&K P2000 SK. At the end of "First Steps", Torres once again uses the USP Compact even though earlier in the episode he was seen using the P2000 SK.
M1911A1
Gibbs uses the M1911A1 as his personal/duty sidearm with NCIS. One is seen as a pink gun on a banner in "Peacekeeper".
Kahr CW9
What appears to be a Kahr CW9 pistol is seen when Torres seizes it from a hidden spot in Bishop's apartment after she leaves in "Blood in the Water".
SIG-Sauer P225
The SIG-Sauer P225 is occasionally seen with NCIS Supervisory Special Agent Alden Parker (Gary Cole).
SIG-Sauer P225-A1
The SIG-Sauer P225-A1 is often seen as a presumed stand in for the SIG-Sauer P228. It has been used by Special Agent Jessica Knight (Katrina Law) and Special Agent Alden Parker (Gary Cole). Kasie Hines (Diona Reasonover) is also seen practicing with it in "Peacekeeper".
SIG-Sauer P226
A SIG-Sauer P226 is seen with ex-Crasis Group contractor Ian Maddux (Grant Harvey) in "All Hands".
The SIG-Sauer P226 Navy is seen with a civilian shooter in "Peacekeeper".
SIG-Sauer P228
The SIG-Sauer P228 is seen as the sidearm of Special Agent Timothy McGee (Sean Murray) and Special Agent Jessica Knight (Katrina Law).
SIG-Sauer P229R
The SIG-Sauer P229R is seen with Supervisory Special Agent Alden Parker (Gary Cole) and Special Agent Jessica Knight (Katrina Law) in "All Hands". In "First Steps", the P229R was once again used by Special Agent Knight but also by Special Agent Timothy McGee and NCIS Director Leon Vance (Rocky Carroll).
In reality, the P229R has been the standard issue pistol of the NCIS (along with the SIG-Sauer P239) since 2011, though the NCIS pistols are both chambered in .40 S&W and feature the SIG-Sauer DAK (Double Action Kellerman) trigger system.
SIG-Sauer P238
The SIG-Sauer P238 is seen briefly with Nick as a backup piece. In "Last Dance", he hands it to Maria Diaz (Mariela Garriaga) for protection.

McGee examines what appears to be a Colt 1862 Navy in "Peacekeeper".
Smith & Wesson Model 36
