Dual Flintlock Pistols are seen in Admiral Gordon's residence in "Glory of the Sea".

The Glock 17 is sometimes seen with various characters.
Glock 19
The Glock 19 is used by a member of the Islamic Revolutionary Guard Corps Quds Force in "Game of Drones". It's used at times by FBI agents.
Glock 26
The Glock 26 is seen with NCIS Agent Shyla Dahr (Kavi Ramachandran Ladnier) in "Dead Stick". LAPD Detective Ellen Whiting (Karina Logue) uses in "The Other Shore" when she goes into hiding, but decides to hand it over to Roundtree.
Heckler & Koch USP Compact
The Heckler & Koch USP Compact is seen with Special Agent Nick Torres (Wilmer Valderrama) in "A Long Time Coming". Torres also carries the USP Compact on NCIS, though in the first part of this cross-over he was using the Heckler & Koch VP9.

The Makarov PM is widely seen in "Blood Bank".

The SIG-Sauer P226R is seen used by FBI Forensic Psychologist Mark Collins (JD Cullum) in a flashback in "The Body Stitchers". Tom Olsen (David Paul Olsen) uses it in "Best Seller".

The Smith & Wesson M&P Shield is used by US Navy Master Chief Petty Officer Brian Frazier (Christopher Amitrano) in "Dead Stick".
