SIG-Sauer P228
The SIG-Sauer P228 is the main sidearm of nearly all the NCIS agents in the series including Special Agents Leroy Jethro Gibbs (Mark Harmon), Anthony DiNozzo (Michael Weatherly), and Timothy McGee (Sean Murray). In "The San Dominick" (S12E05), CGIS (Coast Guard Investigative Service) Special Agent Abigail Borin (Diane Neal) carries the P228.
SIG-Sauer P239
NCIS Special Agent Eleanor Bishop (Emily Wickersham) carries a SIG-Sauer P239 as her personal sidearm in the season. It is also used by various characters in the series
Smith & Wesson Bodyguard 380
In "Choke Hold" (S12E04), FBI Special Agent Leia Pendergast (Stephanie Jacobsen) pulls a Smith & Wesson Bodyguard 380 after losing her Glock 17.
Beretta 92FS
A Beretta 92FS is seen in the hands of Jaime (Erick Lopez) after being cornered by Gibbs near the end of "The San Dominick" (S12E05). Sadiq Samar (Babar Peerzada) keeps one in his trailer for protection in "Neverland" (S12E24).
Browning Buckmark Pistol
A Browning Buckmark Pistol with a integral suppressor is seized by Bishop and Tony in an investigation near the end of "We Build, We Fight". (S12E13)
Colt M1911A1
A Colt M1911A1 pistol is seen in a evidence box in "Parental Guidance Suggested" however unlike most 1911's they comment on how it is a 38 super not 45 acp (S12E06). A stainless steel version is seen in "Neverland" (S12E24) in the hands of Luke Harris (Daniel Zolghadri).
FN Five-seveN
A FN Five-seveN appears to be used by murder suspect Jaime Rivers when attempting to engage NCIS agents near the end of "No Good Deed" (S12E20).
Glock 17
A Glock 17 is used in "Choke Hold" (S12E04) by Dr. Nellie Benin (Victoria Barabas) after she takes it from Leia Pendergast. An Al Zalim terrorist uses one near the end of "The Artful Dodger" (S12E17). Omar Malik (Jay Ali) uses one when he confronts Delilah in her apartment near the end of "Status Update" (S12E18).
Glock 19
FBI Special Agent Tobias Fornell (Joe Spano) uses a Glock 19 throughout this season. Sergei Mishnev (Alex Veadov) uses a Glock 19 in "Cabin Fever" (S12E15).
Glock 26
ATF Special Agent Zoe Keates (Marisol Nichols) can be seen armed with a subcompact Glock 26 in "Parental Guidance Suggested" (S12E06). It's also seen in the hands of Luke when NCIS agents confront him in the middle of "The Lost Boys" (S12E23).
Heckler & Koch P30
A Heckler & Koch P30 is drawn by an ATF Agent in "Parental Guidance Suggested" (S12E06) during a confrontation with NCIS. The P30 is seen near Commander Ryan Barnes (Josh Randall) later in the episode.
Walther PPK/S
In "The Artful Dodger" (S12E17), a Walther PPK/S stainless is seen in a purse.

What appears to be a Smith & Wesson Model 36 is found on Captain Tom O'Rourke (Jim Beaver) by Tony in "The San Dominick" (S12E05).

Sa. Vz.61 Skorpion
Renaldo Aranda (Lobo Sebastian) uses a Vz. 61 Skorpion as his main weapon in "The San Dominick" (S12E05) when he announces the hijacking of the SS San Dominick.
Assault Rifles
AKM (mocked up as AK-74)
In the season opener "Twenty Klicks" (S12E01), Sergei Mishnev (Alex Veadov) and his men appear to carry AKM rifles that have been dressed up resemble the AK-74. They are fitted with synthetic furniture, AK-74 style gas blocks, front sight blocks and muzzle brakes, as well as AK-74M style buttstocks (but without the folding hardware on the receiver).
One is also used in a jihadi propaganda video in "The Enemy Within" (S12E12).
Colt M4A1
The Colt M4A1 is seen used by American law enforcement and military personnel in the season.
AK-47
Some of the hijackers are armed with AK-47s after they took over the SS San Dominick in "The San Dominick" (S12E05). Some are seen in the hands of Islamic jihadists in a pro-Islamic terrorist website in "Parental Guidance Suggested" (S12E06).
AKS-47
A jihadist is seen in a photo with an AKS-47 in "Parental Guidance Suggested" (S12E06).
AKMS
An AKMS is seen in the hands of Taliban fighter Rasheed Naasir (Gabeen Khan) in "Lost in Translation" (S12E21).
Colt M16A1
Colt M16A1s are seen in the hands of Marines in a black and white photo taken in South Vietnam in "The Searchers" (S12E07).

Heckler & Koch 416s are seen with some US Marines throughout "Lost in Translation" (S12E21).
Norinco Type 56
A Norinco Type 56 is seen used by a Taliban fighter named Kareem (James Sayees) near the end of "Lost in Translation" (S12E21).

M1 Garands with chrome barrels are used by a US Navy Honor Guard at the end of "The Lost Boys" (S12E23) when they escorted the coffin of Special Agent Dorneget.
