Pistols
Beretta 92FS
The Beretta 92FS is used by several characters in the series. In "Bounty Hunters!" (S2E09), SBPD Det. Juliet O'Hara (Maggie Lawson) appears to have traded in her Glock 19 for a Beretta 92FS as her sidearm for this episode.
Beretta 84BB
In "Psy vs. Psy" (S2E03), Lindsay Leikin (Bianca Kajlich) holds Shawn hostage with a Beretta 84BB.
Desert Eagle
In "Psy vs. Psy" (S2E03), the Desert Eagle is the sidearm of Treasury Department Special Agent Lars Ewing (Lou Diamond Phillips), an odd weapon for a federal agent to carry.
Glock 17
The Glock 17 is the sidearm carried by both Detective Carlton Lassiter (Timothy Omundson) and Det. Juliet O'Hara (Maggie Lawson) in the first four seasons. Det. Lassiter is seen wearing his Glock in various shoulder rigs, even having a quick draw dual from his shoulder holster.
Heckler & Koch VP70
In "Bounty Hunters!" (S2E09), Byrd Tatums (Kevin Sorbo) draws a Heckler & Koch VP70 on Shawn and Gus at the police station after they trick him in a prisoner exchange.
Shotguns
Ithaca 37
In "Bounty Hunters!" (S2E09), Byrd Tatums (Kevin Sorbo) is armed with a sawed-off Ithaca 37 when he boards the boat that Dwayne Tancana (W. Earl Brown) is aboard.

Ryan (Blaine Anderson) uses a tranquilizer dart gun disguised as a camera with a telescopic lens in Season 2's "And Down the Stretch Comes Murder" (S2E05).
