Evoker

The Evoker is a special pistol made by the Kirijo Group by members of the anti-Shadow group Specialized Extracurricular Execution Squad (SEES) as their main weapon to summon their Personas into battle. Jin has one too to summon Moros, most likely pilfered when he escaped from KG custody. It's used by putting the pistol's barrel onto their head and fire it like a semi-auto pistol. When not in use, they are kept in pistol holsters configured to be placed in drop leg or belt positions. According to the Persona 3: Official Design Works book, it's based on the Ruger Mark III pistol.

Glock

A Glock-type pistol is used by Takeharu Kirijo in "Falling Down" when he faces off against Shuji Ikutsuki after learning that he was a traitor.

Smith & Wesson Model 500

A Smith & Wesson Model 500 is used by Strega leader Takaya Sakaki as his main sidearm, first seen in "Midsummer Knight's Dream".

Arisaka Type 38

An Arisaka Type 38 is seen with the remains of an Imperial Japanese Army soldier when SEES investigate an abandoned IJA chemical weapons base in "Midsummer Knight's Dream".

Machine Guns

Aegis' Machine Guns

Aegis, the anti-Shadow robot secretly built by the Kirijo Group, has internal machine guns built into her body. She uses it by using her fingertips to aim and fire them. Based on the empty brass casings, they appear to be chambered for 7.62 NATO ammunition.

M67 Frag grenades are the main weapon of choice of Strega member Jin Shirato, first seen near the end of "Falling Down".

Anti-Shadow Bow

Yukari uses an anti-Shadow Bow made by the Kirijo Group as her main weapon when an Evoker is not needed, given her skills in Kyudo in "Spring of Birth".
