Handguns
SIG-Sauer P226
FBI Special Agent Fox Mulder (David Duchovny) carries a SIG-Sauer P226 as his sidearm. Other FBI agents and government personnel are seen with P226s.
SIG-Sauer P228
Mulder's partner, FBI Special Agent Dana Scully (Gillian Anderson) carries a SIG-Sauer P228 as her sidearm. Mulder and Scully's superior, FBI Assistant Director Walter Skinner (Mitch Pileggi) is also seen with a P228. Other FBI and government agents on the show are also seen using P228s.
Beretta 92FS
Beretta 92FS pistols are seen numerous times throughout the series, carried and used by police officers and government agents, as well as soldiers and military personnel as a Beretta M9 substitute. A Beretta 92FS is seen carried by Special Agent Diana Fowley (Mimi Rogers) in "The Beginning" (S6E01).
Luger P08
German soldiers occupying the Queen Anne luxury liner in "Triangle" (S6E03) are seen with Luger P08 pistols.
Jericho 941
A Jericho 941 is used by 'Lone Gunmen' member Richard "Ringo" Langley (Dean Haglund) to "shoot" Suzanne Modeski (Signy Coleman) in "Three of a Kind" (S6E20).
Submachine Guns
MP-40
German soldiers occupying the Queen Anne luxury liner in "Triangle" (S6E03) are seen with MP40s.
Rifles / Carbines
M16A2
M16A2 rifles were seen in later seasons when production was moved from Vancouver, Canada to Los Angeles, California.
M16A1 (Mocked up as M16A2)
Some M16A2 rifles seen are actually M16A1s fitted with A2-handguards to stand-in for the M16A2. Several of these rifles are seen in the hands of police officers manning a roadblock in "Drive" (S6E02).
