Taurus 85 Modified
Malcolm Reynolds (Nathan Fillion) used a fictional handgun built out of a Taurus Model 85 with a special bronze frame.
LeMat Revolver
Jayne's(Adam Baldwin) main handgun is a futuristically modified single-action LeMat Revolver
Astra 400
Lawrence Dobson, an Alliance Spy that comes onto Serenity, carries an Astra 400.
SIG-Sauer P220 Sport
Lawrence Dobson gets a P220 Sport out from his bag after he knocks out Book, which is used to threaten both Kaylee and River. Jayne (Adam Baldwin) either has an identical pistol in his room or stole it from him after the pilot.
Vektor CP1
Laurence Dobson also gets a Vektor CP1 from his bag after he knocks out Book, and it is later used by Simon to threaten the spy.
Wildey Magnum
A .475 Wildey Magnum is seen in the hands of one of Badger's men and also in the hands of an angry drunk at a bar Mal decided to start a fight in.
Colt M1911A1
Badger's type writer who apparently is typing the conversation in the room had a stainless M1911A1 when the room became heated.
Colt Mustang
We see a Colt Mustang while on the Serenity.
Single Action Army
Walther PPK
An ornate, gold-plated Walther PPK is seen in a box owned by Nandi in Heart of Gold. Nandi called it the "Chaplin".

Desert Eagle Mark VII
In Objects in Space River got hold of a Desert Eagle Mark VII, fully loaded and safety off, but no round chambered as Mal had confirmed. It was never fully explained how she obtained it, as it was supposedly locked in Jayne's (Adam Baldwin) room.
Ruger Mk II Pistol
Used by Inara in the episode Trash, only when YoSaffBridge is rifling through the trash for the Lasiter, which Inara has. Malcolm was also seen preparing one in Heart of Gold.
- Note of interest. In the original teleplay, Inara's gun was originally called a "Lugar".
Colt King Cobra
Alan Tudyk said in the commentary to War Stories that it was a Colt King Cobra revolver.

It looks much more like a Python in the shot above. Tudyk likely remembered that is was named for some kind of snake but couldn't recall which, so just called it by the first snake-name which came to mind. At least he had the good taste to recognize it for the fine revolver it is!
Glock 17
In the hands of an angry drinker and a corrupt cop. Simon also carried one with a optics rail attached to it during the assault on the Skyplex.
Smith & Wesson Model 15
Seen in Heart of Gold, this ornate, gold-plated revolver was Nandi's favorite gun, who said it had a history of "violence and crime." At the end of the episode, Petaline uses it to kill Rance Burgess, the father of her child and Nandi's killer.
Beretta M92FS
A reverse two tone Beretta was seen in the hands of an Alliance officer in Bushwacked.
Browning Hi-Power
Goncz GA
Seen in the hands of one of Niskas Skyplex guards in War Stories. Book also carried a longer carbine verison of this when he helped assault the Skyplex. Jayne also has one on his gun rack in his room.

Jayne (Adam Baldwin) carried this during the assault on the Skyplex in War Stories. Anyone care to venture a guess? Looks like a SIG something.

L85A1
During the battle of Serenity Valley, and across the episodes, such as 'The Train Job' the Alliance Soldiers Carry L85A1/SA80s. A few are also seen in the hands of Browncoats in war sequences, most notably Bendis in the Serenity Valley scene.
Rossi 92 Sawed off "Mare's Leg" rifle
A Rossi 92 sawed off rifle is used by Zoe, similar to the Mare's Leg used by Steve Mcqueen in Wanted: Dead or Alive.
Blaser R93 LRS2 Sniper rifle
In the pilot, it is held by a sniper at the meeting on Whitefall, who Jayne Cobb knocks out and uses the rifle against Patience's men (starting with Two-Fry's hat). They were also seen use by the team that kidnapped Mal and Wash in "War Stories", where they were mis-identified as "54R" sniper rifles.
AKMSU
Seen in the Episode Heart of Gold By one of Burgess' soldiers.
Colt XM177E2
The carbine shown has A2 sights, a delta ring retaining the hand guards, A2 re-inforcements on the lower, a 5.5" flash suppressor, and a round forward assist so it's not the 1960's vintage XM carbine in the title but closer to a cobbled together '90s carbine like this one

Shotguns
Callahan Fullbore Autolock "Vera"
A Modified Izhmash Saiga-12 shotgun used by Jayne (Adam Baldwin). The weapon was built by Gunsmiths Larry Zanoff and the late Jim Boland for the movie Showtime then used on Firefly. It is capable of folding into compact form and still be fireable. Technically it's a shotgun, but in the show, it is a rifle that fires big bullets.

Patience was seen using this shotgun, stockless and without any sights. The barrel is also cut down.

Wildey Magnum, a Mossberg Persuader of some sort, A Blaser R93, 37mm Tru-Flite Police Tear Gas Gun appears again in the centre, I think I see a Smith and Wesson 629 Performance Center model,
