Heckler & Koch P30

Michael Westen (Jeffrey Donovan) continues to carry the Heckler & Koch P30 as his sidearm. This season, the P30 has a bobbed hammer as opposed to the standard hammer in previous seasons. In "Odd Man Out" (S6E16), Michael's P30 turns into a Walther P99 in some scenes.

American Tactical Imports FS9 (TiSAS Zigana Sport)

In Season 6's finale "Game Change" (S6E18), Michael is seen with an ATI FS9 Sport, the US import version of the TiSAS Zigana Sport.

Colt Mk IV Series 70 (Stainless)

In "Scorched Earth" (S6E01), Anson Fullerton (Jere Burns) carries what appears to be a stainless Colt Mk IV Series 70 handgun that Michael is later seen taking from him and using. While the pistol has a full-length guide rod, a closeup of the magazine shows it engraved with "Colt".

A Glock 17 fitted on the CornerShot system is one of the weapons that the CIA provides for Michael in "Desperate Times" (S6E10).

Glock 19

The Glock 19 is the handgun held by security guards at a chemical plant in "Scorched Earth" (S6E01). This appears to be a continuity error as they were using SIG's in an earlier scene. Earlier in the same episode, a tactical operative escorts Fiona to the interrogation room with a Glock 19. In "Shock Wave" (S6E06), Nate Westen (Seth Peterson) is seen taking a Glock 19 away from Anson Fullerton (Jere Burns).

Heckler & Koch Mark 23 ("SOCOM")

In "Means & Ends" (S6E12), Tyler Gray (Kenny Johnson) carries a Heckler & Koch Mark 23 with a flat earth (tan) frame fitted with a suppressor as his sidearm. The pistol is also seen in the hands of Tom Card (John C. McGinley). The Mark 23 used in this episode is most likely the exact same one used by Will Smith in I Am Legend as The Specialists, Ltd. supplied the weapons for both that film as well as Season 6 of Burn Notice.

IMI Desert Eagle Mark XIX

When ambushed by Michael and the team, Tyler Gray (Kenny Johnson) pulls a Desert Eagle Mark XIX in "Desperate Times" (S6E10).

IMI Jericho 941 R (stainless)

The stainless Jericho 941 R is a very common sidearm used by bad guys in the show, especially the head bad guy in various episodes. (It's almost like what the Infinity was to Heroes.) Sharif Mansour (Ariel Shafir) carries one to the boathouse in "Last Rites" (S6E03). Colin Schmidt (Patton Oswalt) also pulls one in "Down & Out" (S6E14).

After the first episode of Season 6, Jesse Porter (Coby Bell) begins to carry a stainless SIG-Sauer P220R. In Season 4, he had carried a non-rail stainless P226, then upgraded to a railed stainless P226, but now carries a railed stainless P220.

SIG-Sauer P228

Jesse Porter (Coby Bell) briefly uses a SIG-Sauer P228 instead of his usual stainless SIG-Sauer P226 in "Scorched Earth" (S6E01). In the same episode, a security guard is seen opening fire on Michael and Sam with his P228. Nate Westen (Seth Peterson) also uses one in "Last Rites" (S6E03). The P228 is also used by Morris (Richard Burgi) and several of his men in "Reunion" (S6E07). Brady Pressman (Chad Coleman) displays the pistol in "Desperate Times" (S6E10). The P228 is also the handgun carried by CIA operative Olivia Riley (Sonja Sohn). She is notably seen using it in the Season 6 two-part finale, "You Can Run" (S6E17) and "Game Change" (S6E18).

Thus, the use of the P228 in this episode is likely a deliberate homage to that show.

In "Split Decision" (S6E05), a security officer guarding a records building pulls what appears to be a SIG-Sauer P229R . In reality, the pistol used in this episode is a KJW Gas Blowback Airsoft P229. A P229R also appears to be the pistol carried by James Vanek (Kevin McNally) in "Odd Man Out" (S6E16).

Mossberg 500 "Less Lethal"

A Mossberg 500 (most likely to be loaded with non-lethal beanbag rounds) is first seen held by a prison guard in "Mixed Messages" (S6E02). A similar Mossberg is seen in a weapons case in "Shock Wave" (S6E06).

Mossberg 500 Homeland Defender

The Mossberg 500 Homeland Defender is the most frequently seen shotgun in Season 6. In "Shock Wave" (S6E06), Sam uses a Mossberg 500 Homeland Defender shotgun throughout the episode. Michael also uses a Homeland Defender shotgun in "Desperate Times" (S6E10).

The Remington 870 MCS Masterkey shotgun is a frequently used weapon in Season 6. Sam Axe (Bruce Campbell) carries a Remington 870 MCS Masterkey shotgun modified with a telescoping stock in "Last Rites" (S06E03). A meth cooker threatens Sam with one in "Under the Gun" (S6E04). Fiona appears to use this shotgun (sans stock) in "Unchained" (S6E08). Fiona also is seen loading one in "Desperate Times" (S6E10).

A full-size Remington 870 is held by Sam in "Unchained" (S6E08). The Remington 870 is seen in Schmidt's place in "Down & Out" (S6E14).

Norinco Model 97W (Winchester clone)

One of the meth cookers who confronts Sam is armed with a Norinco Model 97W Hammer pump shotgun, clone of the Winchester Model 1897 in "Under the Gun" (S6E04).

Imported by IAC, this is many times described to be a Chinese clone of the Winchester Model 1897 due to the Chinese literature, however it is actually a clone of the ill fated Winchester Model 1893 pump shotgun, the immediate pre-cursor to the Winchester Model 1897.

12 Gauge Double Barreled Shotgun

"Non Gun" Shotgun

Madeline Westen (Sharon Gless) uses what appears to be a short barreled pump action shotgun in "Scorched Earth" (S6E01). As the shotgun is not seen actually firing, it is likely that this weapon is a "Non Gun" replica.

Assault Rifles

Colt Law Enforcement Model 6920 Carbine

A frequently used rifle in Season 6 is the Colt Law Enforcement Carbine, a semi-automatic Colt AR-15 model that closely resembles an M4A1 carbine and is referred to in the Colt catalog as the Model 6920 (see here [1] for more info on this model). The LE Carbine is a semi-automatic-only variant of the M4 with a 16" barrel. Tactical operatives escorting Fiona are armed with this rifle in Season 6's premiere "Scorched Earth" (S6E01). Michael Westen and CIA operative/trainer Tom Card (John C. McGinley) carry LE Carbine rifles with EOTech sights outside Kemp's house in "Mixed Messages" (S06E02) and are also seen on the wall of the prison watch post. The LE Carbine fitted with MAGPUL furniture is used by men employed by Garret Hartley in "Shock Wave" (S6E06), and men employed by Primo in "Desperate Measures" (S6E11).

The rifle appears to be the same rifle used by Angelina Jolie in the film Salt, as the upper receiver of the rifle can be identified as belonging to a P556 by its M16 style flash hider, angled front sight, and the indent on the side of the upper receiver above the front takedown push pin. The rifle is also used by Quinn's thugs in "Unchained" (S6E08) and a drug dealer's guards in "Desperate Measures" (S6E11).
